The SCN drives cortisol through the hypothalamic-pituitary-adrenal (HPA) axis, producing a rhythm that typically bottoms out in the night, surges in a cortisol awakening response, and tapers across the day; cortisol acts on intracellular glucocorticoid receptors to influence metabolism, alertness, and gene expression. Melatonin is synthesized from serotonin in the pineal gland under SCN control via a noradrenergic signal, rising after dusk (its dim-light melatonin onset) and peaking overnight. It acts largely through G-protein-coupled MT1 and MT2 receptors, including those on the SCN itself, providing a feedback signal of biological darkness that lowers alertness and body temperature.
